That's:   assert(!(check->flags & NP_RUNNING));

So the check thinks it is running overtop itself.  Which checks are you using that are lua backed?  Are any of the time custom?  Is this on a virtual machine?  The period and the timeout of the lua-based checks could be playing a part.
